I like how you show that population would be more comfortable with the brotherhood, because they can see how to defeat them. The x-men on the other hand are really too powerful to be so easily accepted by the world's skeptics, their reaction would be close to Cassandra's when Methos took over the Goaul'd in ASPRH.
Joe's reaction would be a fun one, he can understand much better the two elder immortals in ways Duncan really can't and so gets trapped in the middle a lot, I don't envy him. (well maybe I do...being between Methos and Duncan could be lots of fun, in the right circumstances)
The best stories are all about how the characters interact! If you take away the beheading immortals in Highlander, or vamps in Buffy the best parts are still there, a group of friends dealing with adversity and being FUN!
one of my favorite episodes of highlander ever was Till Death with Gina and Robert's wedding and Mac's plan to help it along!
It would be so much fun to see whre it went! The closest I know with this premise is Auberu's Resurgence but there are only two chapters. I find out about any other fic I'll let you know but I ask the same favor! =D
